農委會說明，愛台12建設-農村再生於98年規劃時，當時因農村再生條例尚未完成立法，一直到99年8月農村再生條例通過後，相關工作才得以遵循農村再生機制辦理。

總統馬英九自九十八年起力推「愛台12建設」，但4年來投資效益仍嚴重倒貼，不但執行績效未達預期，不少民間投資計畫也乏人問津，像是農村再生計畫的績效指標不到五成？對此，農委會回應指出，愛台12建設農村相關計畫績效指標實際達成率為96％，顯見計畫已深入各農村社區並受到居民肯定。
農委會澄清，愛台12建設－投資於農村地區之相關實施計畫包括建立富麗新農村、建立富麗新漁村、休閒農業加值發展、地區性農業建設與發展、提升離農退休老農之生活品質、實施小地主大佃農計畫、農村社區土地重劃六年示範計畫、農地重劃等8項計畫，其中各項計畫之工作指標及效益指標截至本年第2季為止，達成率實際為96％。

「農村再生計畫」因採由下而上機制，需當地居民凝聚共識，且土地為民眾私人無償提供，執行過程中必須尊重農村社區民眾之意願，循序漸進推動辦理，此係農村再生最重要的特性與價值。目前有2,105社區參加農村再生培根訓練，並有452社區完成4階段訓練課程，參與的社區數已超越50%以上，顯示農村再生已深入各農村社區並受到居民肯定。
農村再生是愛台12建設中一項目，內容為推動「農村再生條例」，十年編列1,500億基金（八年1,200億），執行農村再生計畫，照顧4,000個鄉村社區、60萬農戶；建立老農退休機制（政府補貼利息300億），推動「小地主大佃農」制度，鼓勵專業農民擴大農場企業化經營；在分級、分區管理及合理回饋機制下，大量釋出不適用的農地，提升國土利用效率。
